Marius CiepluchandClaude Opus 4.8 9a3250f6c5 fix(corpus): advisory-pair repo-overlap -- remove real pilot leaks, skip vendored trees
test_no_pair_repeats_a_repository_the_benchmarks_already_name failed: advisory-fix
catalog repos also appeared elsewhere under benchmarks/. Root cause split two ways:

1. Genuine leak: 16 catalog repos are also subjects in benchmarks/search/private/
pilot.json (a real private pilot population). Removed those 16 pairs from the
three catalogs and their verification.json rows (totals recomputed, catalog ==
   verification preserved).
2. Spurious: the overlap scan greped ~49k vendored files under
benchmarks/search/private/runs/*/checkout/node_modules/, so any catalog repo a
vendored dependency's README names collided. Added a narrow vendored-tree skip
(node_modules/vendor) to the scan rather than deleting labelled pairs over a
   dependency mention.

Implemented from Codex's first pass (gpt-6.1-sol), then gated and corrected: Codex
removed 20 pairs; 4 of those (backstage/backstage, koajs/koa, beaugunderson/
ip-address, cakephp/cakephp) were driven only by vendored/non-population mentions
and are kept. Also excluded advisory-fixes-spread.json (catalog-derived report)
and research-2026-09-26.md (selection write-up) as non-population.

tests/test_advisory_fix_pairs.py + tests/test_learn_labels.py: 53 passed.

Marius CiepluchandClaude Opus 5.5 cbc252553a learn: 251 more advisory-fix pairs whose function survives the fix (advisory-fixes-3)
Batch 3 of real (vulnerable function, fixed function) pointer pairs, mined at
zero model cost from reviewed GHSA advisories (pip, npm, maven, composer,
published since 2023, newest first). Same rules as batch 2, widened three
ways: a merged PR's single commit when the advisory links no commit, commits
up to 6 files / 240 lines, and two-family advisories with the family read
from the diff. Every candidate's function diff was read: 412 reviewed, 255
kept, 3 one-per-repository, 2 withheld by the reserved-population guard
(bisected with output discarded). Permissive licences only; no repository
named elsewhere under benchmarks/; no WordPress plugin.

Kept 251: injection 56, untrusted_destination 26, path 71, output_encoding
69, access_control 20, deserialization 9; python 83, typescript 48, php 46,
java 37, javascript 37. Only 12 post-cutoff: batch 2 had used up the
post-2026-06-01 pool. Memory 1133 -> 1635 static examples; complete pairs in
the whole memory 459 -> 710. Embeddings: 15 calls, $0.0030. No chat-model
call, no Docker, no Joern. Record:

Marius CiepluchandClaude Opus 5.5 50c93edfb8 learn: 98 advisory-fix pairs whose function survives the fix (advisory-fixes-2)
Real (vulnerable function, fixed function) pointer pairs for the six compiled
families, mined at zero model cost from reviewed GHSA advisories (pip, npm,
maven, composer), newest first: 79 of 98 published after 2026-06-01
(post_cutoff = true). Each pair: one linked one-parent fix commit, <= 4 source
files / 120 lines, the function holding the changed code lines declared once on
both sides with a changed body; every function diff read and kept only when the
named function holds the fix (145 reviewed, 100 kept); 2 dropped by the
reserved-population test; permissive licences only, no repository named
elsewhere under benchmarks/.

New label source advisory-fixes-2; the advisory-fix tests run over both
batches. Memory 937 -> 1133 static examples (98 paired groups added);
positives-only groups stay 99 (vibe-py/dev-php/v2 data gaps), their share of
positive groups in the six families 0.40 -> 0.29. Embeddings: 7 calls,
$0.0014. No chat-model call. Record:

Marius CiepluchandClaude Opus 5.5 53c9a7cc65 bench(pairs): real fix-commit pairs for the short families
97 advisory-fix pairs, one repository each (309 advisories examined, 212
rejected with reasons in research-2026-10-01.md): a public fix commit
distinct from its parent, the advisory-named function declared on both
sides with a changed body. Pointer pairs: materialize.py reads one file
per side from a shallow blobless fetch into the pair cache and verifies
them with the label builder's matcher (verification.json, bytes read).

learn/sources.toml lists the catalog as the advisory-fixes source. Label
snapshot: negative repository groups untrusted_destination 8->25, path
3->21, output_encoding 1->22, deserialization 0->21, access_control 0->20;
all five reach the per-family floor. Five pairs on reserved repositories
were dropped after the reserved-population guard flagged them.

Marius CiepluchandClaude Opus 5.5 e6ed7854bb feat(learn): labels from ground truth with provenance (decision-engine task 4)
learn/sources.toml is the fail-closed source list: every read goes through one guard
that refuses an unlisted path or an [[excluded]] file name before opening it, and a
source whose evaluation record is missing cannot label. Population v3 is named only
as excluded, by file name, and is never opened (tested with a v3-named fixture and
open/read_text tracked).

learn/labels.py and `ousast learn labels` apply the design's rules: v2 declared
sites and v1 fix-range functions positive, the same function on the fixed pin
negative only when the fix changed it, introduce/repair delta units, benign control
pushes as conditional negatives; pairs vulnerable/fixed (unscorable and title tier
out, title as a sensitivity arm); dev-php recipe known functions; recorded
adjudications with their reasons. v2 rows are labels marked design_informed, as the
design says. Repository groups: normalised owner/name, merged by shared CVE/GHSA,
shared fix commits and [[alias]] rows.

assumed_benign (maintainer decision): ordinary commits of the population
repositories, >= 90 days from any fix, no later security commit touching their
files, weight 0.5, conditional, reported separately and never merged with verified
negatives. The security filter is multilingual (CJK, Korean, Russian, European and
other languages) plus CVE/GHSA/CWE references and dependency bumps; widened after
reading accepted pushes (validation, passwords, guards).

First snapshot, counts only (benchmarks/measurements/2026-09-30-decision-engine-
labels/labels.json): verified pin labels in positive/negative repository groups
injection 44/41, untrusted_destination 35/34, deserialization 20/20 (per-family),
output_encoding 15/15, path 15/14, access_control 12/12 (pooled), config_secrets 5/5,
memory 5/5 (insufficient). assumed_benign: 969 pushes in 27 groups from 36,000
commits scanned.
